La FNUJA est dotée de Commissions de Travail qui se réunissent à leur gré et a minima une fois par mois. Elles sont en liaison permanente avec les membres du Bureau de la FNUJA dont chacun est désigné comme référent dans au moins une de ses Commissions.
Lors du Congrès annuel de la FNUJA, les Commissions présentent chacune un rapport et une motion, adoptée, le cas échéant, en Assemblée Générale par le Congrès.
Ces motions déterminent la position de la FNUJA.
